Anyone knows a good software for windows to edit videos ... I want one that allows you to do:

-I want to edit an .mp4 video (cut some parts), put a watermark and I want the result of that video to be a new .mp4 video. Same extension and same quality.

Any suggestions?

I recommend "Ultra Video Splitter" to cut video files...

Is there a way to record videos in TD straight to mp4 format? If not, is there a way to speed up the conversion process from .flv to .mp4?

Yes there is first on the bottom left press convert and select convert to MP4[Without transcoding] it should be at the top of the list then select setting and tick convert downloads automatically.
